When dance and pairs teams split up and reform, do they get to carry over eligibilty for funding and international assignments that one or the other person earned with a different partner?

For instance, Choch and Zuerlein are still listed for "A" team support on the USFSA site. If one or the other finds an equally highly regarded new partner, will they have to start over, qualifying for Nationals through regionals and sectionals?

No. The new team would need to earn their way back into an envelope. Basically, once a split is announced, the checks stop coming for that season (if any payouts were remaining).

Unless the new partnership gets an international assignment that earns them a bye through sectionals, then they would have to do the qualifying event to get to nationals.
