I’m currently on my second pair of figure skates, I had pain in my feet with my last skates too. Thought it was because of my skates that were a little too big, but the new skates are not helping. These are now stretched and pinched and done everything possible. I was told to wait until they’re broken in but it’s not changing anything just like I thought, as the pain is in the soles of my feet. I have custom insoles shaped after my feet too, though no one has been able to make them exactly correct. When I have pressure on the heel, the pain feels under the heel, and under the ball of the foot when under pressure. I also do off-ice, lots of foot exercises. It helps in skating skills but doesn’t do anything for the pain.
 
You need to consult a podiatrist to check for underlying foot conditions. If you need prescription orthotics for your figure skating boots, ask around for a podiatrist with experience in fitting them for figure skating boots (different from fitting them for walking or running shoes); unfortunately, such podiatrists are hard to come by. Where are you located (city, state or province, country)? Perhaps someone on this forum can recommend one.

What boots and blades are you wearing, what is your skating skill level? Height/weight/foot type??

Also, where are you in this world so we can help you with a podiatrist and possibly skates.
 
It doesn't sound the same based on your description, but I like to throw this out to show pain can be from things that aren't obvious. When I returned to skating, every pair of skates I tried felt like burning pain. I found out months later that I was quite anemic, so the tightness of the skates decreased the already pathetic oxygen delivery to my feet. The solution to foot/skate pain in my case was iron supplements. Hope you can figure out your cause and a solution!
